Problem w/ GCX and pedals

Here's my situation.
I cabled up 3 pedals into my GCX, each with their own loop. When I switch them into the signal I get totally different results than if I were to cable them up without the GCX.

1. Guitar-->GCX in/out-->Loop 5 in-->Loop 5 send-->Micro Amp in/out-->Loop 5 return-->Loop 5 out-->Loop 6 in-->...

2. Guitar-->Micro Amp in/out-->pedals 2,3 in/out-->GCX in/out-->Loop 1-->...

I tested every cable I used and they're fine. I don't understand what the problem is.

Any ideas?

Thanks for asking, I should've clarified. When the pedals are between the GCX and guitar they're flawless and work as expected. Once I put them in loops, they freak out.

MicroAmp-Boosts volume almost 2x the original. That's on a high gain ch. It's set for gain boost, not for lead volume boost.

AcSim-Signal is degraded and distorts very easy.

TS9-Drops volume a bit even when level is dimed.

It's like there's a weird conversion happening at the in/out and feedthru's of the GCX.
 
how are all the cables connected in the GCX? list the inputs and outputs; or make a diagram
